The ITU-T Study Group 12 is still working on a lot of unanswered questions with regard to applying the E-model to VoIP networks. See this link.

For now, the best algorithm in use for measuring voice quality over an IP network is the PESQ algorithm defined by ITU-T P.862. There are a lot of test equipment vendors that support this algorithm.
